Agenda:
During this session, a Partek scientist will showcase the latest features and focus on demonstrating advanced techniques for single cell RNA-Seq analysis and visualization, including performing dimensionality reduction, classification of cell types, and differential analysis. A human PBMC scRNA-Seq sample data will be used to illustrate each of the analysis steps starting with a raw count matrix.
- Import single cell data
- Evaluate single cell QA/QC
- Filter low-expression genes
- Normalize data
- Visualize cell populations using interactive 3D UMAP plots
- Overlay gene expression on a 3D UMAP plot
- Select and classify cells on a 3D UMAP plot
- Detect differentially expressed genes between sub-populations
- Filter a gene list
- Identify enriched KEGG pathway and/or GO terms
- Visualize cell-level results using heat maps, volcano plots, and violin plots
